A case-control design for testing and estimating epigenetic effects on complex diseases

چکیده
Epigenetic modifications may play an important role in the formation and progression of complex diseases through the regulation of gene expression. The systematic identification of epigenetic variants that contribute to human diseases can be made possible using genome-wide association studies (GWAS), although epigenetic effects are currently not included in commonly used case-control designs for GWAS. Here, we show that epigenetic modifications can be integrated into a case-control setting by dissolving the overall genetic effect into its different components, additive, dominant and epigenetic. We describe a general procedure for testing and estimating the significance of each component based on a conventional chi-squared test approach. Simulation studies were performed to investigate the power and false-positive rate of this procedure, providing recommendations for its practical use. The integration of epigenetic variants into GWAS can potentially improve our understanding of how genetic, environmental and stochastic factors interact with epialleles to construct the genetic architecture of complex diseases.

Background: DNA molecule of the eukaryotic cells is found in the form of a nucleoprotein complex named chromatin. Two epigenetic modifications are critical for transcriptional control of genes, including acetylation and DNA methylation. Hypermethylation of tumor suppressor genes is catalyzed by various DNA methyltransferase enzymes (DNMTs), including DNMT1, DNMT2, and DNMT3. The most well chara...
متن کاملA model for family-based case-control studies of genetic imprinting and epistasis
Genetic imprinting, or called the parent-of-origin effect, has been recognized to play an important role in the formation and pathogenesis of human diseases. Although the epigenetic mechanisms that establish genetic imprinting have been a focus of many genetic studies, our knowledge about the number of imprinting genes and their chromosomal locations and interactions with other genes is still s...
متن کاملEpigenetic Modifications of Host Genes Induced by Bacterial Infection
Introduction: Epigenetic mechanisms regulate expression of the genome to generate various cell types during development or coordinate cellular responses to external stimulus. While epigenetics is of fundamental importance in eukaryotes, it plays a different role in bacteria. This article uncovers the most important recent data on how bacteria can alter epigenetic marks and can also contribute t...
متن کاملAn automatic test case generator for evaluating implementation of access control policies
One of the main requirements for providing software security is the enforcement of access control policies which aim to protect resources of the system against unauthorized accesses. Any error in the implementation of such policies may lead to undesirable outcomes. For testing the implementation of access control policies, it is preferred to use automated methods which are faster and more relia...
متن کاملDesign of Nondestructive System for Hardness of Carbonitrided Steel Parts Using Eddy Current Testing Method: Case study on the Tappet Parts
In this paper, a non-destructive eddy current test system was designed to evaluate the surface hardness of the carbonitrided steel parts. For this purpose, various samples of the tappet were used after the surface hardening and grinding operations as control samples and, if necessary, were subjected to destructive and non-destructive tests. Microstructural studies were performed with a microsco...
